Changed the name of the binary from atom to atomd to better reflect that it is supposed to be used as a daemon

Uses a plugin architecture for exposing functionality to vm in a modular way
Current plugins are
- system: handles logging, system calls, loading of scripts
- timer: handles timeouts and intervals
